I am assuming that the front inspection cover on a stick shift bell housing was on the bell housing when the motor was painted so the cover & bolts will be orange ??

Yes; had many production covers over the years. But, very light coverage behind the oil pan. GMPD service replacement covers were painted black, not correct for a restoration.

If the factory covers received engine orange on top of ??, Bare steel, Galvanized, Zinc, Dip prime (Black).

Part of my question is due to obtaining a $5 swap meet used orig cover, I glass beaded to prep for restoration and it seems like the sheet metal is galv or plated.
